Cytolytic T Lymphocytes recognize peptides derived from intracellular proteins and presented by MHC class I molecules. Most of these peptides result from the degradation of cytosolic proteins by the proteasome. The composition in ß-catalytic subunits determines the type of proteasome. Until now, two proteasome types have been described. The standard proteasome (ß1ß2ß5) is present in most cell types, while the immunoproteasome (ß1iß2iß5i) is present in dendritic cells and in cells exposed to IFN-. Some antigenic peptides are processed differentially by the two proteasome types and thus, the set of peptides expressed at the cell surface is dependent on the type of proteasome present inside the cell. This view should be refined by the existence of other proteasome types. The ß-catalytic inducible subunits are incorporated following a cooperative mechanism to form a fully immunoproteasome. Theoritically, they can also form intermediate proteasomes characterized by a mix of constitutive and inducible ß-catalytic subunits. Experimentally, a heterogeneity in catalytic subunits composition was observed in rat muscle, rodent heart and in human colon and liver. The lack of catalytic subunit-specific antibodies recognizing native proteasome particles has prevented the isolation of intermediate proteasomes. Here we produced a panel of unique subunit-specific antibodies to allowing to isolate intermediate proteasomes in their native conformation. With the help of these antibodies, we identified two new types of 20S proteasome which contain only one or two catalytic immunosubunits. These intermediate proteasomes contain either ß1iß2ß5i (double intermediate) or ß1ß2ß5i (single intermediate). They were found in eight human tumor cell lines of different histological types. They represent 10-20% of the total proteasome content of these tumor cells. In normal human tissues, we observed high proportions of intermediate proteasomes : these represented between one-third and one-half of the proteasome content of liver, kidney, small bowel, and colon. Intermediate proteasomes were also abundant in monocyte-derived dendritic cells, mainly the proteasome ß5i which represents about 40% of the proteasome content of dendritic cells.
To study their function in antigen processing, we produced 293 cell lines expressing only intermediate proteasomes. When tested on fluorogenic substrates, the proteolytic activities of the intermediate proteasomes were different from those of the standard proteasome and the immunoproteasome. We identified three tumor antigens produced exclusively by the proteasome ß5i (MAGE-A3271-279), or by the proteasome ß1i-ß5i (MAGE-A10254-262 and MAGE-C2191-200). We also studied the ability of intermediate proteasomes to produce six antigenic peptides (MAGE-C241-49, MAGE-C2336-344, MAGE-A3114-122, gp100209-217, tyrosinase369-377, Melan-A26-35) that are known to be processed differentially by the standard proteasome and the immunoproteasome. Both intermediate proteasomes showed a processing activity similar to that of the immunoproteasome with regard to all but one peptides. The latter peptide, derived from MAGE-C2336-344 and presented by HLA-A2 is produced by the double but not the single intermediate proteasome. We studied cleavage sites within precursor peptides by mass spectrometry, and observed that the intermediate proteasomes, like the immunoproteasome, were characterized by a poor ability to cleave between hydrophobic residues. Surprisingly, we also observed stronger cleavages after aspartic acids by the intermediate proteasome ß5i as compared to the standard proteasome, despite the presence of subunit ß1, which is classically associated with the caspase-like activity, in both proteasome types.
Interesting questions for further studies will be to analyse if the modulation of proteasome content also affects other proteasome functions such as the activation of transcription factor, the production of inflammatory cytokines, or the degradation of oxidized proteins.

Les lymphocytes T cytotoxiques reconnaissent des peptides dérivés de protéines intracellulaires et présentés par les molécules CMH de classe I. La plupart de ces peptides résultent de la dégradation de protéines cytosoliques par le protéasome. La composition en sous-unités ß-catalytiques détermine le type de protéasome. Jusqu’à présent, deux types de protéasomes ont été décrits. Le protéasome standard (ß1ß2ß5) est présent dans la plupart des types cellulaires, tandis que l’immunoprotéasome (ß1iß2iß5i) est présent dans les cellules dendritiques et dans les cellules exposées à l’IFN. Certains peptides antigéniques sont apprêtés de manière différente par ces deux types de protéasomes et donc, les peptides exprimés à la surface de la cellule dépendent du type de protéasome présent à l’intérieur de la cellule. Ce concept devrait être nuancé par l’existence d’autres types de protéasome. Les sous-unités catalytiques inductibles sont incorporées suivant un mécanisme coopératif pour former un immunoprotéasome complet mais aussi pour former des protéasomes intermédiaires qui sont constitués par un mélange de sous-unités catalytiques constitutives et inductibles. D’un point de vue expérimental, la composition hétérogène en sous-unités ß-catalytiques des protéasomes a été observée dans le muscle strié squelettique et cardiaque de rat ainsi que dans le côlon et le foie humain. L’absence d’anticorps dirigés contre les sous-unités catalytiques, capables d’immunoprécipiter les protéasomes en condition native, rendait difficile la caractérisation de formes intermédiaires de protéasomes. Nous avons donc généré une série d’anticorps capables de capturer les différents sous-types de protéasomes tout en les maintenant assemblés. Grâce à ces anticorps, nous avons identifié deux nouveaux protéasomes exprimant les sous-unités ß1ß2ß5i, dénommé protéasome simple intermédiaire ou protéasome ß5i, et les sous-unités ß1iß2ß5i, dénommé protéasome double intermédiaire ou protéasome ß1i-ß5i. Ces protéasomes ont été retrouvés dans 8 lignées tumorales sur 16 de types histologiques différents et représentent entre 10 et 20% du contenu en protéasome. Dans les tissus normaux, nous avons observé de grandes proportions de protéasomes intermédiaires : ceux-ci réprésentent entre un tiers et la moitié des protéasomes totaux du foie, du rein, de l’intestin grèle et du côlon. Les protéasomes intermédiaires sont également présents dans les cellules dendritiques myéloïdes quel que soit leur stade de maturation avec principalement le protéasome ß5i qui représente environ 40% du contenu en protéasome.
Afin d’étudier le rôle des protéasomes intermédiaires dans l’apprêtement des antigènes, nous avons produit des cellules 293 exprimant uniquement les protéasomes intermédiaires. Testées sur des peptides fluorogéniques, les activités protéolytiques des protéasomes intermédiaires étaient différentes de celles du protéasome standard et de l’immunoprotéasome.
Nous avons identifié trois peptides antigéniques tumoraux apprêtés de manière exclusive par ces protéasomes intermédiaires. Le peptide MAGE-A3271-279 est exclusivement apprêté par le protéasome ß5i tandis que les peptides MAGE-A10254-262 et MAGE-C2191-200 sont exclusivement apprêtés par le protéasome ß1i-ß5i.
Dans un deuxième temps, nous avons étudié la capacité de ces protéasomes intermédiaires à produire six peptides antigéniques tumoraux (MAGE-C241-49, MAGE-C2336-344, MAGE-A3114-122, gp100209-217, tyrosinase369-377, Melan-A26-35) qui sont connus pour être apprêtés de manière différente par le protéasome standard et l’immunoprotéasome. Les deux protéasomes intermédiaires produisent les mêmes antigènes que l’immunoprotéasome, excepté l’antigène MAGE-C2336-344 qui est produit uniquement par le protéasome ß1i-ß5i et l’immunoprotéasome. De plus, nous avons étudié les sites de clivage réalisés par les quatre protéasomes et nous avons observé que les protéasomes intermédiaires, à l’instar de l’immunoprotéasome, sont caractérisés par une faible capacité à cliver entre deux acides aminés hydrophobes. De manière surprenante, nous avons aussi observé une plus grande capacité à cliver après les acides aminés aspartiques pour le protéasome intermédiaire ß5i que pour le protéasome standard alors que ces deux protéasomes possèdent la sous-unité ß1, communément impliquée dans l’activité caspase du protéasome.
Outre la production de peptides antigéniques, il serait intéressant dans le futur de comprendre comment le contenu en protéasome peut affecter d’autres aspects du fonctionnement cellulaire, tels que l’activation de facteur de transcription, la production de cytokines pro-inflammatoires, ou la dégradation de protéines oxydées.
